Together with some prequisite software, these bash and python scripts implement the PNL's diffusion and structural MRI processing pipelines. Given a DWI, T1w, and optionally a T2w image, the scripts generate a motion corrected DWI, T1w mask, freesurfer segmentation and freesurfer stats csv, freesurfer segmentation registered to DWI, whole brain tractography, extracted fiber bundles, and extracted fiber bundle measures. And because they are modular, you can run them individually or as a complete pipeline.
