            Not possible. Conda's conflict reporting is not reliable. Running instead with mamba clearly identifies that pypy3.7 has a python=3.7 constraint, i.e., one can't co-install Python 3.9 in the same environment.

            Performance of sorted() and heapq functions in Python3

            I want to implement the following procedure in the fastest way using Python3: given a list of N random integers I need to return the K smallest ones (and I do not need the returned integers to be sorted). I implemented it in three different ways (as you can see in the code below).

            • the test_sorted() function use the built-in sorted() function to order the whole list of integers and then takes a slice of the first K elements. The cost of this operation should be essentially the cost of running the sorted() function, which has a time complexity of O(N log(N)).

            • the test_heap() function use a heap to store only the lowest K elements and returns them. Inserting an element on a heap has a time complexity of O(log(N)) and in theory the number of time we need to push an item in the heap is N. However, after the first K insertions we will be pushing and popping from the heap and I would expect that if the incoming element is bigger than any element in the heap no insertion would occur and time complexity should be somewhere between O(K log(N)) and O(N log(N)) (depending on the actual ordering of the input list). Anyway, even if my assumption is not true, the worst complexity should be O(N log(N)) (as usual, I consider negligible the cost of all the comparisons we need).

            • the test_nsmallest() function use the nsmallest() function from the heapq module. I had no expectation about this approach and since in the official python documentation I only found that

            You are sorting a small array using the CPython interpreter and the PyPy just-in-time compiler. As a result, many complex overheads appear. Built-in calls are likely faster than manually written pure-python code containing on loops.

            Asymptotic complexity only apply on big values because of missing constant factors: an O(n log2(n) + 30 n) algorithm will likely be slower than a O(2 n log2(n)) algorithm in practice for n < 1 000 000 000 while both are O(n log2(n))... The practical factors are hard to know as many important hardware effects should be taken into account.

            Moreover, for the Heapsort, all items must be inserted to the heap so you can get correct results (the one you do not add can be the minimum). This can be done in O(n) time. So to get the first k values in a n-sized list, the complexity is O(k log(n) + n) (without taking into account the hidden constants).

            The simplest solution using sorted() its by far the best, can anyone elaborate on why the outcome does not match my expectation (i.e., that the test_heap() function should be at least a bit faster)?

            sorted is a very optimized built-in function. Python uses the very fast Timsort algorithm. Timsort is generally faster than a naive Heapsort. This is why it is faster than nsmallest despite the complexity. Moreover, your Heapsort is written in pure-python.

            Additionally, in CPython, most of the time of the three implementations is the overhead of handling the sorted list and creating a new one (about half the time on my machine). PyPy can mitigate the overheads but cannot totally remove them. Keep in mind that a Python list is a complex dynamic object with many memory indirection (required to store dynamically-typed objects inside it).

            Provided that I know nothing about the python internals and I only have a very rough understanding of why pypy is faster than python, can anyone elaborate on those results and add some information about what is going on in order to allow me to correctly foresee the best choice for similar situations in the future?

            The best solution is not to use Python lists when you can safely say that all the types inside it are native types: fixed-size integers, simple/double-precision floating-point numbers. Instead, use Numpy! However, keep in mind that Numpy/List conversions are quite slow.

            Here, the fastest solution is to create directly a Numpy array of random integers using np.random.randint(0, 100, N) and then use a partition algorithm to retrieve the k-smallest numbers using np.partition(data, k)[:k]. You can sort the resulting k-sized array if needed. Note that using a heap is one way to perform a partition, but this is far from being the fastest algorithm (see QuickSelect for example). Finally, please note that there are fast O(n) sorting algorithms for integers like RadixSort.

            Using lambdas with pypy seems to be extremely expensive, but I don't know why...

            AFAIK, this case is a performance issue of PyPy (due to internal guards). The team is aware of this and plans to improve the performance of such cases in the future. The general rule of thumb is to avoid dynamic code as much as possible to get a fast execution (eg. pure-python objects such as list and dict as well as lambdas).

However, even for those that manage to make the modules compile, I don't understand how I can make pip install my locally compiled packages instead of fetching them (and failing) from pypy.

            1. Install Miniforge with Homebrew to compile these modules locally: brew install miniforge.
            2. Install the modules you need with conda instead of pip: conda install numpy (and scipy, numexpr…).
            3. In the environment in which you install your dependencies (global, user or virtual environment with venv, pew or similar), install as you would usually, but let your package manager know to load these native modules you installed earlier by defining PYTHONPATH: prefix the install command with PYTHONPATH=/opt/homebrew/Caskroom/miniforge/base/pkgs/:$PYTHONPATH.             Overview:

            I have a project with two existing Virtualenv environments. One uses CPython 3.7 and one uses CPython 3.8. I want to add another interpreter that uses PyPy. Currently, I have Python 3.8 specified as my PATH python executable. I'm running PyCharm Professional 2020.3 on Windows 10.

            Working CPython Workflow:

            I go to "Settings", "Project: xx", "Python Interpreter". Then, under the drop-down menu, I selected "show all". Then I clicked the plus sign, and under "Virtualenv Environment" listed a new folder name in the project directory for the "Location", and navigated to one of my python executables for the "Base Interpreter". I then click "OK", and PyCharm creates a new Virtualenv for me.

            Attempted PyPy Workflow:

            I first downloaded and extracted PyPy to my desktop from the link highlighted below, which is found here. I then copied the extracted folder to my C:\\Users\xx\AppData\Local\Programs\ folder so it was in the same place as the rest of my Python interpreters. Then, I tried to replicate the CPython workflow to set up a PyPy Virtualenv environment. This failed, as, after the last step, Python generates the following error message:

            CPython and PyPy Decimal operation performance

            I would like to run some 100k+ simulations with some millions of data points, which are represented as decimals. I choose decimals over floats for floating point accuracy and ease of unit testing my logic (since 0.1 + 0.1 + 0.1 does not equal 0.3 with floats...).

            My hope was to speed up the simulations by using PyPy. But during my testing I encountered that PyPy does not handle decimal.Decimal or even _pydecimal.Decimal well at all - and gets dramatically slower than the CPython interpreter (which uses C for decimal.Decimal arithmetics). So I copy/pasted my whole codebase and replaced all Decimals with floats and the performance increase was huge: x60-x70 times faster with PyPy than CPython - with the sacrifice of accuracy.

            Are there any solutions to use Decimals precision in PyPy with the performance benefit? I "could" maintain two codebases: float for batch running the 100k simulations, Decimal for inspecting the interesting results later - but this bears the overhead of maintaining two codebases...

            Here are some simple tests I ran on a Raspberry Pi 4 (Ubuntu Server 20.10, 4 x 1.5GHZ ARM Cortex-A72, 8GB RAM) for reproduction:

            From this issue in PyPy, the _pydecimal and decimal results should be equivalent in PyPy, since they are using the same code path. Multiplication/division in _pydecimal on PyPy with the JIT is about 8x slower than the C-based version in CPython, addition/subtraction is roughly equivalent.

            I would like to ask some questions about the underlying principles of python interpreters, because I didn't get much useful information during my own search.

            I've been using rust to write python plugins lately, this gives a significant speedup to python's cpu-intensive tasks, and it's also faster to write comparing to c. However it has one disadvantage is that, compared to the old scheme of using cython to accelerate, the call overhead of rust (I'm using pyo3) seems to be greater than that of c(I'm using cython),

            As suggested in the comments, this is a self-answer.

            Since the discussion in the comments section did not lead to a clear conclusion, I went to raise an issue in pyo3's repo and get response from whose main maintainer.

            In short, the conclusion is that there is no fundamental difference between the plugins compiled by pyo3 or cython when cpython calling them. The current speed difference comes from the different depth of optimization.
