Apache Sedona (Geospark) SQL with Java: ClassNotFoundException during SQL statement

I use the newest snapshot of Apache Sedona (1.3.2-SNAPSHOT) to do some geospatial work with my Apache Spark 3.0.1 on a docker cluster.

When trying out the first example in the tutorials section (http://sedona.apache.org/tutorial/sql/), I am suffering a NoClassDefException as a cause of a ClassNotFoundException:

Spark Kryo deserialization of EMR-produced files fails locally
            Asked 2021-May-10 at 15:02

Upon upgrading EMR version to 6.2.0 (we previously used 5.0 beta - ish) and Spark 3.0.1, we noticed that we were unable to locally read Kryo files written from EMR clusters (this was obviously possible previously). When trying to read such a file, the exception thrown is along the lines of:

            Answered 2021-May-10 at 15:02

TL;DR: AWS EMR 6.2.0 (maybe earlier too) causes local deserialization of Kryo files, written from EMR clusters, to fail (due to clusters running an AWS Spark fork). Code to fix is attached @ end of post.

Since recently, Amazon EMR clusters run their own fork of Apache Spark (namely, for EMR 6.2.0 clusters, the Spark version is 3.0.1.amzn-0), with Kryo included as the default serialization framework, which we use ourselves. Ever since upgrading to 6.2.0, we noticed we could not locally read Kryo files written from EMR 6.2.0 clusters, they would fail with a message along the lines of:

Stormcrawler not retrieving all text content from web page
            Asked 2021-Apr-27 at 08:07

I'm attempting to use Stormcrawler to crawl a set of pages on our website, and while it is able to retrieve and index some of the page's text, it's not capturing a large amount of other text on the page.

I've installed Zookeeper, Apache Storm, and Stormcrawler using the Ansible playbooks provided here (thank you a million for those!) on a server running Ubuntu 18.04, along with Elasticsearch and Kibana. For the most part, I'm using the configuration defaults, but have made the following changes:

            • For the Elastic index mappings, I've enabled _source: true, and turned on indexing and storing for all properties (content, host, title, url)
            • In the crawler-conf.yaml configuration, I've commented out all textextractor.include.pattern and textextractor.exclude.tags settings, to enforce capturing the whole page

After re-creating fresh ES indices, running mvn clean package, and then starting the crawler topology, stormcrawler begins doing its thing and content starts appearing in Elasticsearch. However, for many pages, the content that's retrieved and indexed is only a subset of all the text on the page, and usually excludes the main page text we are interested in.

For example, the text in the following XML path is not returned/indexed:

            (text)

While the text in this path is returned:

Are there any additional configuration changes that need to be made beyond commenting out all specific tag include and exclude patterns? From my understanding of the documentation, the default settings for those options are to enforce the whole page to be indexed.

I would greatly appreciate any help. Thank you for the excellent software.

            Below are my configuration files:

IIRC you need to set some additional config to work with ChomeDriver.

Alternatively (haven't tried yet) https://hub.docker.com/r/browserless/chrome would be a nice way of handling Chrome in a Docker container.

I got the problem, I was using Spark 2.x. In order to save tempdir in CSV format, you need spark 3.x. You can use latest version, 3.0.0-preview1.

            You can upgrade your spark
            or
you can use your command like spark-submit --packages com.databricks:spark-redshift_2.10:3.0.0-preview1....

            Explanation:
When writing to Redshift, data is first stored in a temp folder in S3 before being loaded into Redshift. The default format used for storing temp data between Apache Spark and Redshift is Spark-Avro. However, Spark-Avro stores a decimal as a binary, which is interpreted by Redshift as empty strings or nulls.

But I want to improve performance and remove this blank issue, for that purpose CSV format is best suitable. I was using Spark 2.x which by default use Avro tempformat, even if we mention it externally.

So after giving 3.0.0-preview1 package with command, It can now use the features that are present in Spark 3.x.

You are modifying a Metadata instance while it is being serialized. You can't do that, see Storm troubleshooting page.

As explained in the release notes of 1.16, you can lock the metadata. This won't fix the issue but will tell you where in your code you are writing into the metadata.
